My rules go as follow:
-If it hasn't gripped my by Ep 3 it gets put back on the to watch pile.
-When watching Shonen skip filler Eps like its a drug needle left in a public park. (Even better idea is to just read the Manga.)
-Try to figure out what studios you like and move their series to the top of your watching list. (Make a watch list! Excel, Word or http://www.anime-planet.com/ is an awesome place to keep track.)
I tend to organise my downloaded series in Incomplete, Complete, and Watched folders. Incomplete are obviously those that I'm still downloading, while the other two should be self-explanatory.

I've started putting together a spreadsheet of everything I have, because I've noticed that I have a bunch of duplicates - especially in those cases where I decided to redownload higher/BD quality to replace an older download, or where I have managed to get hold of the retail DVDs.
