Also PoP: Sands of Time was very well conceived. She doesn't remember anything - onoes.
Oh yes and Chrono Trigger's multiple endings were fantastic.
I would say COD:4's ending - but then they went and reproduced it in #6 - and also the nuclear explosion bit kind of outshone the actual game ending.
But still Majora's Mask stands out to me as the top example of how to do a thoroughly rewarding game ending. Edge Mag has a write up on it:

Hmmm, Modern Warfare 1 and 2 had pretty awesome endings, 1 was probably the best. I also liked the Heavy Rain ending, not giving away any spoilers tho. xD

I'm not gonna give you details, but if you activate all 9 health upgrades, theres an alternate ending in warrior within.
