Meryl from Metal Gear Solid, I betrayed her on my first play through and I really felt guilty about it :P.

Squall Lionheart from Final Fantasy VIII, I'm not sure why because most people hated him, it may just be that it was my first Final Fantasy.

Alyx Vance from the Half Life series, she's just a well rounded character and very like-able, the fact that the facial animations were so good helped too.

Morrigan and Liliana from Dragon Age
One of the female pilots [the once who emphasised the "k" in "Jake"] in Tachyon:The Fringe
    Maniac from Wing Commander
    Aribeth from Neverwinter Nights
Tanya from the Command and Conquer:Red Alert universe
Katrina from Quest for Glory 4 and 5
Dizzy the Egg, hero of the Yolkfolk from the Dizzy games.
The ghost in the Elfsong Tavern in Baldur's Gateark Alliance
    Jen from Primal
    Nicole from Dead Space
The eponymous bard from The Bard's Tale remake.

I could probably go through my game library and think of a few more.

A few that have already been mentioned, but also, for some reason, the Big Daddy in Bioshock 2. I found the end particularly emotionally moving.

a sad tragic hero, i thought if many ways i could have rather saved/helped her and avoid the path she had to walk.

Another charachter I really liked was the annoying Italian guy from Alpha Prime.
