This could then possibly expand to the American civil war and culminate with the assassination of Lincoln, who turned out to be a bad guy or something.

With the French Ubisoft developing the game, it will likely not turn out to be a gushing piece of American patriotism, and the Brits will probably come off looking cocky and obnoxious (similar to the character Shaun Hastings from AC2 and brotherhood).
I agree there is potential to explore this in the Assassin's universe but I dont think they should stretch Desmon's character so far. They have already shown us that long term exposure to the animus causes the subject to experience a break with reality. Desmond has already started experiencing these side effects and Lucy seems less than eager to have him continue to using it.

Maybe as a new series or something.
