My current tower does nit allow sufficient airflow. As I currently can't afford a new case but have lots of fans laying around, I was thinking of doing modifications to my current tower. Here is my plan:

My tower currently only has 2 fans in. 1 in the front and 1 at the back.

I want cut a hole in my side panel to allow direct airflow onto my gpu with a 200mm fan and cut a hole on top to place a fan for extraction purposes (seeing as hot air rises).

Will this help lower the temp in my pc?

Short answer? Yes.

Just make sure you keep a positive air pressure (i.e. more air in than out). That's dependent on the fans you choose, though - ones with high static pressure are good in this case.
 
@ OP,

Take a few picture of your case to let us to see what the current situation is.
Also, if you have two in fans, that means all the hot air is trapped in there.
Have one intake and one out flowing.
